Just like in Western literature, a Phoenix represents death and rebirth. It could mean a new change or new beginning kind of like someone closing a chapter in their life and opening a new one. Their element is fire that brings passion and envokes emotion and also represents rebirth. There are quite a few anime/manga has either Vermillion Birds (slightly different) or a pheonix because of Japanese folklore. Hi no Tori by Tezuka is his life work and a blueprint for modern manga includes a pheonix as the focal point.
